Protagonist Kazuki successfully saved everyone on the island. But what follows is a trail of shocking events. The island itself begins to float over the ocean. It also starts succumbing every piece of land that comes in the way. Thus, the island of Tatsumiya becomes the ground for constant wars and battles.
Hence, Captain Kazuki sets up a military organization to train young boys to become Fafner pilots who can save the island from incoming attacks. One of the biggest enemies of this island is the Festum Island. The government of Festum has been wanting to capture this island for a long time. Thus, most of the plot revolves around the rivalry between the two.
